How do you make a pattern? The usual repeater is not available for Ai files inside of Ae. What is the proper way to do this?

Select the layer and Ctrl click > Create > Create Shapes from Vector Layer

Twirl down the new Shape layer and select Add > Repeater

You can add multiple Repeaters to create a pattern.

Also, if you don't want to convert to shape layers, you can use the CC Repetile effects under the Stylize category.

Each program has its own talents. There is a "Pattern Maker" tool in Illustrator for creating patterns. It is very useful and it is possible to produce different options.

Each program has its own talents. The difference is that After Effects can animate these repeating objects and Illustrator makes static patterns.

If I turn it into a shape layer, will I not be able to edit it in illustrator?

No. It is a native layer in After Effects.
