I don't know how to use this transition! Please help!

This is an externally created template.  I imagine it is a case of adding it to your timeline and looking at the essential graphics properties.  If you can share a screenshot of the template with the timeline and effects controls displayed, we might be better placed to help.

For example, if you use this transition when going from a red to a pink layer, the pink layer will look strange, as shown in the image.

That's an interesting way to do it (using an Adjustment Layer).  Are both the solids full comp width?

I think I'd be tempted to use CC Power Pin on one layer, keyframe all the movement, then copy the effect with keyframes to the other layer.
