We have done this many times. Create graphics in Illustrator using several layers. Then in After effects, Import File, choose the AI file and select Composition. Usually works just fine. All layers are imported separately and each one can be animated n the timeline.

Today the file imports in a folder but no layers. Tried it several times on two different computers in the office. The file I'm trying to import below has 15 layers.
