I dnt understand something, If I apply minus front using Pathfinder from Illustrator and Import that in AE it doesnot remain same. how come I never noticed it? Was it always like this or I am missing something.

I noticed you're using a plug-in to bring shapes from Illustrator to After Effects. Looks like the plug-in doesn't support the compound shapes. It seems to working fine if the .Ai file is imported into After Effects.
