Importing transparent video to After Effects

I have rendered the video with transparent background - .mov and .webm formats (checked in the browser the video is transparent 100% sure). I want to import it to After effects (or Premiere Pro) to make simple improvements. But both programs ignore the fact this video has a transparent layer (the transparent grid option is turned on). How is it possible to turn on transparency?

Start by checking the footage interpretation. Anything more will require exact info about how the files were rendered, the CoDec used, system info, details about hardware acceleration and so on.
