issue with dupe layer not being independent from source layer

I know if one dupes a layer in the layer pane the source layer inherits all modification made to the dupe. And if the comp is duplicated in the project pane the source comp is independent of any changes made to the dupe comp. But my dupe comps alter the source so they are exact copies, in that any changes made to dupes modify the source. I have rebooted AE with no luck. Any ideas how to fix this?
