Package files seems misleading

I was hoping packaging or collecting files would actually "package" a project into one folder, so I can delete all links and redundant files, and clean up folders with 10 versions of one project from four years ago.

Instead it maintains the links to older Ps projects which sometimes don't even correspond to initial project anymore. 

 

Am I missing something, or would I have to manually replace all linked layer files in AE, with ones that are actually in the project?

There are options in the Collect Files dialog that can radically change what it produces. 

Collect Source Files would let you control whether you are collecting files for all comps or only some.

The option Reduce Project removes unused footage and comps is you have certain options enabled in Collect Source. Here is a link to the help files on this spcific topic.

It's hard to know what suggestions to make to correct the problem since we can't know where your project is starting from. How your files are organized, what types of files you are using, all of those types of things will effect how the Collect Files command works.

Screen shots and more details would be helpful to trouble shoot the issue.

I was hoping for something more powerful. My bad though, for not setting up projects properly from start.

As far as I know Ae's Collect for Output is pretty standard for Adobe packaging commands. It's really just intended for backup or handoff not as an alternative to the user's media management.
