Problem with Puppet on semi-transparent layers: it used to work, now it is not working

Hi, I often use a technic to animate ilustrations (and/or phtos) with Puppet Pin tool.

When I want to apply almost the same animation to the lines (in one layer) and to the colors (in another layer) I often duplicate each layer and merge one with a 1% transparent copy of the other, so both layers read as exactly the same dimensions. Therefore, a Puppet aplied to one would copy/paste seamlessly on the other.

It used to work, but now the Puppet ALWAYS crops the image ignoring some percentages of transparency.

It will be a HUGE problem when/if I have to open a older file, where the puppet worked fine over lower percentages of transparency. I have used it on watercolors, for instance, where there are nuances of transparency (that certainly won't be included on the mesh now). And it is a problem now, when I'm trying to use this technic on a ilustration. 

Was there an intentional change on the tool recently regarding how it relates to transparencies?

I actually already did that.
But the classic is not really good (and it didn't adressed my issue.

What worked was to first set the puppet on the 'colors/fill' layer so that the mesh was built over the whole thing, THEN copy it to the 'lines/drawing' layer. It transfered usind the colors/fill full mesh, encompassing all the transparency nuances it was ignoring when setting up the mesh on the drawing layer. I guess we're tricking the tool, but what works works, right?

Switch the tool to classic/ legacy mode and check things like mesh expansion.
