Render problem with a color transition

I am trying to render a video with an effect that I made. I used fill color to switch colors every frame.

But for some reason it doesn't render properly. I have done this effect before and it worked perfectly fine. But now for some reason it doesn't. Can anyone help me out with this? I have put the examples in the attachements.
