Scenario: When importing, AE brings in a comp file and the original source.

Ex) Quicktime File & Comp File

Question: Does it matter which used? Any pros/cons of using either?

Thank You for Your Clarification on the Matter : )

If you use original file (Quicktime in this case), you will be limited to that file if more instances of the same element is needed.

However, if you use comp item, you can at any given time swap contents inside the comp and all instances will update immediately.

Even if you do not consider using such use case, it is highly recommended to always pre-comp all your design assets - it gives a lot more flexibility long-term. Design is a living creature, where ideas can come and go. With pre-comp items - you are saved from headaches! 🙂
