Tracking Points Going Off Position

After i manually place tracking points in my comp, edit motion target to null object, and apply motion tracker (X and Y dimensions), like a flip is switched, random tracking points are now off position and stay so even while trying to readjust them to where they were before. Any help would be appreicated. I am new to after effects so please let me know if i might be missing anything obvious.
