Does anyone know why After Effects always opens with two screens, sort of like they are stacked?

OK, Mylenium, I figured out what was going on. I actually had two versions of AE on my computer, and when I openeded AE, both of them appeared on my monitor, one behind the other. I uninstalled the older version from my system and everything is now fine.

It's not clear what you mean. Start by resetting your workspaxces. For anything else you have to be more specific and provide system info, screenshots and/ or a better explanation. From undoccked panels to drawing errors due to graphics driver issues this could be anything.
