Fails to incorporate external edits

When i edit my photoshop file, often character animator shows me a a screen with colorful horizontal lines or all my layers are no longer linked to their triggers.

Is there something I need to pay attention to when I edit my photoshop documents.  Does it have to do with keeping layers consistently turned on or off?
