Remove Pins (handles?) from Layer
I accidentally stuck 3 pins on a layer
How do I clear them?

Click on the layer they are on in the rigging hierarchy. Single click on the pin (I think it goes white when selected). Press the DEL key on the keyboard. There may be other ways, but that is what I do.
