I actually found out how to do it.

Suppose you borrowed the Moby Dick book and added it to the ADE library.
It will be downloaded and saved as "moby_dick.pdf" in the "Documents/My Digital Editions" folder.
Simultaneously, ADE will create an annotations file called "moby_dick.pdf.annot" and save it in the "Documents/My Digital Editions/Annotations" folder.

The second time you borrow the book, you will have it as "moby_dick-1.pdf", if the old "moby_dick.pdf" is still there. Consequently, a new annotations file will be created with the name "moby_dick-1.pdf.annot".
Simply make a copy(in another folder) of "moby_dick.pdf.annot", where your annotations are, rename it as  "moby_dick-1.pdf.annot" and move it back to the Annotations folder. When asked if you want to overwrite the existing file, select yes.

This will put your old annotations into the new copy of the book.

This worked for me. I hope it solves your problem too. 🙂
