"Phantom" Layer won't allow minus front

I have been working in a file, and when I go to cut out a layer from the one behind it using minus front, there are still some phantom black areas messing up the clean lines. It is not a separate layer, and even when I isolate, the outlines of the layer show that the black shouldn't be there. I have also checked all of the other layers, and there is nothing behind it that should be causing this problem. I've saved, restarted, imported the layers over again, and I still get the same issue. Any ideas?

Usually this is caused by a GPU preview issue.

 

Does it get better if you choose CPU preview in the View menu?
