Can InDesign server save different versions of .indd files?

Suppose a user creates a InDesign package using InDesign desktop CC 2017 (12.1.0.56), and converts the .indd file to a .idml file using InDesign server CC 2019 (14.0). Then, the created .idml file is converted to a new .indd file again using InDesign server CC 2019.

When the user loads the new .indd file in InDesign desktop CC 2017, a message appears, stating the new .indd file was created in a newer version - Adobe InDesign version 14.0. The message also states the new .indd file must be converted to the older version (12.1.0.56) so it can be opened.

Is there a way that InDesign server can programmatically derive that an imported .indd file is an older version (12.1.0.56), so that the new .indd file converted from the .idml file is the older version (12.1.0.56) as well?

No, we don't have that capability to downsave InDD files. The only way to make files compatible among different versions of InDesign(CS4 onwards i suppose) is to use the IDML format. In your workflow i think you could keep using IDML rather than converting IDML back to IDDD, unless i am unaware of some aspect in your workflow that does require this conversion.

Though you can identify if you are opening an earlier version of InDesign document using the converted property of the document. So if you open a CC2017 document in CC2018 the document will have its converted property as true.
