FlateDecode Issue in PDF documents exported from InDesign

When I export a document as PDF in InDesign, the resulting PDF file object streams are in FlateDecode filter, so we are facing issues in trying to encode back to original text since flate decode data has binary data we are unable to encode back.

Is there any solution for resolving this issue?
