InDesign has a substantial learning curve—investing in training is well worth your time. This demo shows an intermediate-level approach to setting up the boxes (there are more advanced ways) but I recorded it to give you an example of how to design boxes to move with the edits. I'm using a an underline that I made thicker, magenta and then adjusted the position vertically. To get spaces on the left and right, I added Thin Spaces. Once I tested it, I saved it as a character style so that I could easily assign it wherever I needed it. 

As a career InDesign trainer, I know that trying to use InDesign without training is overwhelming and you are likely on deadline. You may be tempted to try to redesign the file immediately but this is a situation where you might want to continue with the manual edits to meet the deadline, then step away and learn InDesign basics (include paragraph and character styles) and then come back to see how you could do this more efficiently.

Have you looked at the Layers panel? Objects are often on layers.

Have you looked in the Pages panel at the Parent pages (which act like templates in a way)? Objects might be on the Parent Page.

Manually, based on screen shot. You could continue manually—drag the red box up to the new location for now. Then when you are ready, you can learn other ways to approach this: anchor the boxes so that they move with the edits, or even better design them as a custom underline that always moves with the edits.
