I think it does.

First, I'd check to make sure that both pages in your offending two-page spread isn't highlighted in the Pages panel. If it is, the Numbering and Section Options panel will default to starting the New Section with the left-hand page. Please don't ask me how I know that. It hurts to remember it. Double-click on the right-hand page in the Pages panel so only that one page is highlighted, and the New Section will default to starting on the right hand side when you open the Numbering and Section Options panel.

If the fix above doesn't help, you may want to try assigning new sections without facing pages to see if it'll make a difference.

1. Go through the document and remove the offending New Section(s) with the Layout>Numbering and Section Options dialog box. Confirm that the previous section labels carry over as they did before you ran into your problem.
2. Go to the File>Document Setup... menu command and uncheck the Facing Pages box. Click the OK button to return to your document file.
3. Now navigate to the odd-numbered page in your document, which used to be the right-hand page in the facing pages view but now stands alone. Be sure to double-click and highlight that specific page in your Pages panel.
4. Go back to the Numbering and Section Options dialog box. Check the New Section box, label the new section in the Section Marker: edit box, and click the OK button. Confirm the specific page you want shows the new section label. Then go back to the previous page, which used to be the left-hand page in the facing pages view, and confirm that it still shows the previous section label.
5. If this worked for you, Lather-Rince-Repeat as necessary to update labels in your InDesign document.
