Can anyone give me some advice about underlining text with different font sizes? How do you avoid the underlining showing at different heights depending on the text size: ie I want just one underline.

    Sure,

Go to the Character Panel and hit the arrow at the top right to bring up the sub menu

Go to Underline Options and then Select the Weight to be not Auto, i.e., .5pt or 1pt etc.

Then set the offset to be not Auto, like 1pt, or 2pt

Turn on the Preview option at the bottom of the dialog box to see your changes happening live.

You can also create a character style for your underline, which I recommend.

The automatic settings are what the font designer thought best for his font, but you are right: when underlining mixed fonts, you get mixed underlining.

So do not use the automatic settings; fill in both offset and thickness values in Underline Options. (What values to use is up to you -- what looks best, or least worse, on all underlined fonts...)
