When exporting pictures which are both landscapes and portraits, LR scales watermark image differently on portrait and landscape, but I want watermark to have exactly same pixel dimensions in portrait and landscape pictures. Capture One can do it, so why not LR?

Which version of Lightroom are you using?
If watermarks are proportional, they adjust automatically. Try creating two watermarks one for each portrait and landscape pictures and batch them in a group.
