Is there an option to use the iPhone Lightroom CC app while the phone is set with Smart Inverse (black background) switched on (in the accessibility settings)?

Currently , the images are also inverted in the app, while they appear fine in the standard Photos app.

The short answer is no. There is a shortcut though to turn Smart Mode off and on that may be useful:

If you have an iPhone X

    1. Head to Settings -> General -> Accessibility.
    2. Scroll all the way to the bottom and tap on Accessibility Shortcut.
    3. Select Smart Invert Colors.
    4. Now all you have to do is triple-click the Side Button to invert colors. (or triple click the Home button for earlier iPhones)
