Steps to reproduce:

Opened a PDF file
Created 2 columns and 3 rows of slices
Did Export | Save for Web

Some of the files saved were in portrate format and some in landscape so they had different resolutions.

What exactly is the problem?

If by "resolution" you mean the ppi figure, Save For Web exports without any ppi value at all. If you see a ppi number when reopening the file, it's set as a default value by the opening application.

If you mean the pixel size, that is set/changed directly in the SFW dialog.
