Right side of the tool bar is resizing or removing parts of itself.

Where my layers are they keep shrinking down to the bottom while the color box expands taking up all of the space on launch.

Do you mean the Toolbar that is on the left side by default or do you mean the panels that are on the right side by default? Layers and Color are both panels and are not in the toolbar.

Can you show a screenshot so we can see what you are seeing?

One possibility is that when there is not room for all of the panels to appear from top to bottom on your monitor, Photoshop will auto-collapse the ones at the bottom. Is this what is happening?
