Photomerge exposure problem

I'm still learning and I am trying to fix the blown out window issue in my photo.  I have the over exposed photo and with under exposed.  When I merge the photos and manually paint the window, the entire window eventually turns very dark. Why is this happening and how can I prevent it? (Dont't mind my kids hockey bags in the photo!)
