I have been selecting folders one by one to select all photos in them at one time and then tagging all of the photos with the same year. Since I have a lot of folders, is there some way to select multiple folders which contain photos from the same year, e.g., 2006, and then tag them all at the same time? I have tried clicking more than one folder while pressing either the Shift, Alt, or Ctrl keys, but I am still only able to select one folder at a time.

As you have found, there is no way to select multiple folders at the same time. Similarly, you can't select all the images in a folder and all images of its subfolders at the same time.
The reason is that the organizer is primarily a logical organization based on a virtual structure of keywords, tags and albums managed in a database. The folder organization is only a secondary organization and can be totally ignored if you want.
So, you have to use the normal tools of the organizer to help you compensate for the lack of multiple folders selections.
The first thought is to use simple (possibly temporary) keywords and to assign a common one to all the files of the first folder, then of the second and so on. Or to create an album from the desired folders.
You don't need a folder organization to select by date_taken.
A few tips:
- Selecting all the files in a folder including all the files in its subfolders: First check for missing files and fix them, then rename the master folder temporarily. Search for missing files and assign a common keyword to the search result. Rename the folder back and work on the common keyword.
- Choose (mainly) a very simple folder structure based on the option of the downloader to automatically create date based folders with the template YYYY MM DD. The left folder panel in 'list' mode will help you select by dates in many ways. For instance a search by detail for folder names including '07 04' will find all pictures taken on the fourth of July.
- The default template YYYY MM DD of the downloader results in a structure of folders by day. I have found it more useful to start each year a new master folder in my downloader preference so that I have a year hierarchy and a day hierarchy within each year. That's fine for my 21 years of digital photography. Other types of photos are managed differently, for instance for older scanned photos and documents.
