I am working in after effects since a couple of days and it is frustrating! One of the problems I face is exactly as you described! Is there no way to use optical flow in Premiere, edit the same sequence in AE through dynamic link and keep the optical flow applied in Premiere?

I recommend working only with original media in AE.  Don't apply any effects, titles or transitions to the clip in PP before you send it over.  Either do all the work in AE, or apply needed effects, titles and transitions to the linked comp in PP once you're done in AE.

i work normally only in premiere pro. I use after effects only for the transitions. Then i go back to premiere. I set a 60 fps clip to 20% speed and used optical flow. The motion in the clip was smooth up until i transferred it to after effects. Now it looks as if i never applied optical flow to the original clip. Why is this happening?

Sometimes things don't transfer.  That's why I'm suggesting you not do it that way.  Apply the effects in AE, or to the linked comp once you're done in AE.  Only send original clips over to AE, no effects, titles or transitions.
