Custom transition on transparent layer help

I am trying to take a transition I made in After Effects and put it into Premiere Pro. I created the transition on a transparent layer and it works great everywhere else. My Problem is that when the transition is being played, instead of playing just the transition swipe it adds a black background layer over the video, plays the transition, then finishes with a black background layer and then returns you to the video. How do I get rid of the black background layer so its just the transition swipe playing the orginal scene until the transition takes full coverage of the video and then playing the second scene after the transition is complete with no black background layer.
