Do I need to use handbrake before I add effects?

I have iphone footage that I need to change from variable frame rate to constant frame rate with handbrake, then I need to denoise it with PP and then eventually green screen it with AE. So I wonder if I can denoise the footage first, export and then use handbrake. Will the exporting change the audio/video in any way since its not constant f.r to begin with? It takes forever to denoise, and so I like to get that over with over night, and then use handbrake during the day cause it doesn't take too long. Hope someone can help.

    I'm in a similar scenario, except I tried using Handbrake to convert my file to a CFR and although on the documentation it says it has become a CFR video (using MediaInfo for this)  it still falls out of sync on premier pro/and  in after effects. I would love to know a way around this that doesn't include doing a manual sync.

    Handbrake has a built-in 'gotcha' ... to actually get CFR out, you need to both click in the little circle of the video tab for "CFR", and ... set a specific number frame-rate setting in the box above that. If you use an 'auto' or 'same-as-source' setting for frame-rate, you will get VFR out no matter if you've set the CFR button "on" or not.

    That might be your issue.

    Thank you for getting back so quick. Yeah, unfortunately that isn't issue. Here are my settings. I should mention the video was created as a screen record in an ipad.
