How can I auto align a smaller video file into a bigger frame/sequence in Premiere 2025.

Use the Snap to Program feature and the blue guides.

Can you be more specific on what you mean by "Auto Align?"

Well, I just installed the old one and it looks like it doesnt do it for Video files on that one anymore either. But I meant these:

You can only align clips inside the same graphic. The Align tools do not apply to clips on separate tracks.

To add a clip to a graphic, go to Graphics and Titles > New Layer > From File.
