How can I get the search to work?

How can I get the search to work? Do I need to index the files separately? And I don't want empty folders to remain after the search—they're just clutter that gets in the way.

    You haven't solved my problem. In fact, it's gotten even worse—the file I'm trying to find has disappeared completely. The empty space in the screenshot is the file I want to find
