Label pref file
It would be more effetn if I knew where the label preference file is kept. So I can store this in the same folder as my premiere project file. Is this kept in the same file as the main pref as premiere?

Where is the locations of these files and would it be safe to store/backup per project for customizing these properties like markers?
On Windows they are located at: C:\Users\UserName\Documents\Adobe\Premiere Pro\13.0\Profile-UserName
I make a daily backup on the Adobe Premiere Pro Prefs file and my .kys file were my custom keyboard shortcuts are stored. So, yes, you can do backups and use different Adobe Premiere Pro Prefs for different projects. It will be fiddly, but it is doable.
Mind you that markers on the timeline are stored within the project file for each project, iow the .prproj file/s.
