I would use the Transform effect instead of motion.

To add to the others here, can you help us replicate the problem? Sequence size (with fps 60 as you said), size of video that you are moving and frame rate of that video, if you have a video behind it then the size of that and frame rate and then finally, the most important, how much are you moving the video (moderate is a subjective word) in how much time?

By process of elimination, does the mp4 video object plays back fine when not animated?

Check if the footage is interlaced.

Can you post full UI screenshots (please embed them, don't attach so we have to download the files) with everything you're working with? 

Just to clarify, are you saying that the MP4 is a bouncing ball that moves up and down and you're animating that whole thing left to right? Can you also post a video of what the problematic exported video looks like, as well as the video info (pixel dimensions and frame rate) of your MP4?
