Re-linking: weird issue with media shifting.

I'm relinking files for a short film. 90% of it re-links totally fine, but the rest is importing with the media in completely the wrong part of the clip. Infact they default to the start of the clip.

The timecode is correct on the sequence, but after re-linking the clip it has modified the in point. If I try and offline the clip again I am now left with an offline clip with the incorrect inpoint. As you can imagine that's quite frustrating.

The footage is all from the same camera from a single days shoot. I'm really scratching my head. Any clues out there?

You can see what's happening below in the two images. The original offline file in the sequence has the correct timecode. But after relinking it has defaulted to the start of the clip.
