Why is it that sometimes sequences have closed or are in a different order when I reopen a project?

Depends on the workspace you are using.

That option has already been checked. Sometimes the project will reopen and everything will be in place and other times sequences will be reordered or some will even be closed. And there's no rhyme or reason.
