Relinking Media Breaks Timeline

I have a rough cut I made offline using proxies. It's an interview, composed of one shot with many cuts. When I go to relink the footage each cut resets to the beginning of the clip, completely breaking my rough cut. 

Has this ever happened to anybody else? How did you fix it?
