Should I delete unused audio files after creating multicam sequence?

I've successfully created a multicam sequence using two cameras and an audio recorder.

 

Multicam selected the audio recorder recording correctly and muted the camera audios.  Should I unnest the sequence and delete the camera audio files before sending to Media Encoder for processing?

There's no need to do that. It's safest to just leave unused tracks muted if you think you might ever need them. Alternatively, you can delete them from within the multi-clip, but you don't need to unnest anything.

Ok.  How can you select the muted audio clips if they are nested?

You can open the nested sequence by double-clicking it in the Timeline or Project panel.
