Video Quality Issue

So I have recently started to dip my feet into trying out making Youtube content. What I current have installed for recording my games is Dxtory. Now I had my fair share of troubleshooting issues with Dxtory, but I think i've got all of my ducks in a row. Then I recorded about an hour and a half of videos and did a test render on one of them with no edits just to see how it'd go. Let's just say it looked bad. When I went back to the video in Premiere, it even looked awful in the test window while I was still editing. There would be delays of frames where the audio is playing fine but the frame doesn't move, or when the frames do move it's super choppy with other frames overlaying. For example I would see almost a "ghost" video playing behind a bunch of jumbled pixels. Naturally, I assumed it was Dxtory, but after a lot of troubleshooting I can say it doesn't seem to be the issue. I'm basing that on the fact that when I changed the Codec I used to record, it ran fine in Premiere Pro. Also when I double checked the raw preview video of the Codec that DOESN'T work, the video looked just fine. The two Codecs I tested with were "Dxtory Video Codec" (this one is the one that works fine, but has large file sizes) and "x264vfw - H.264/MPEG-4 AVC codec" (the one that looks fine when viewed as a raw preview, but awful in Premiere).

Now I would prefer to record with "x264vfw" as it makes the file sizes WAY more manageable without really sacrificing quality. So, here's my question, is there something else I need to download for Premiere in order for it to work with this particular Codec? Or is it perhaps some sort of settings issue? I am currently at a loss and my Youtube/Google searches haven't yielded any positive results. Now if it's a settings issue i'm not sure what settings you all might need to know in order to help. So what i'll do is post the settings I have for a new project and then answer questions from there. Any and all help would be greatly appreciated!

New Project Settings:

Renderer - Mercury Playback Engine Software Only

Video Display Format - Timecode

Audio Display Format - Audio Samples

Capture Format - HDV

A lot of users have reported issues with game capture footage as those apps tend to record video with Variable Frame Rate which Premiere does not like. Right-click a clip in Project Bin and select Properties and see what it says for frame rate. Might have to convert footage with the free HandBrake app before editing to get a Constant Frame Rate clip.

So I tried HandBrake for compressing and it both fixed and made new problems. Before I get into that, here's some extra details about what i'm recording. I'm recording Final Fantasy 9, which even when it was made has variable framerates. The cut-scenes are 15 FPS where game play/combat is 30 FPS. The overlay for Dxtory shows that even my video frames (the rate i'm seeing on my screen) goes down to 15 FPS during cut-scenes and then back to 30 FPS in the rest of the game. Note, this framerate changes in both Codec's ("Dxtory Video Codec" and "x264vfw") yet the Dxtory Codec runs fine regardless in Premier, while x264 still runs poorly. Any idea why this might be? Is there some setting I can change to make it more friendly to variable frame rates for the x264 Codec like how it is in Dxtory Codec?

Now for the fix/breaks of HandBrake. It did fix the issue of the video not showing well, but now the audio is all sorts of out of sync and the cut-scenes look rushed instead of smooth. Now I tried to compress it at 30 FPS, since that's my max speed. Then I also tried compressing it with the option of "Same as Source" with "Variable Framerate" and sometimes the cut-scene is smooth and other times it's rushed. But also it still has the audio issue, where the audio is lagging wayyy behind what's playing. Any other ideas here?
