What happens to video quality if I resize my video's bounding box??

I'm fairly new to video editing, so please bear with me.

I made a short animation in After Effects in 1920x1080 because I figured the more hires the better. If I put the animation into my 960x540 Premiere Pro project and shrink down the bounding box so it fits, will it affect the video quality of the animation at all?

Your exported final video will have the pixel dimensions of the sequence as its highest quality. The 960x540 sequence is not particularly high-res by today's standards, but will look fine on tablets and phones of course. You can export to higher or lower frame-sizes, but ... going up, you lose quality fast.

Putting a 1080 "clip" on a 540 sequence will mean if you use "set to frame size" you can re-scale the Ae clip for zooming purposes  at will, which might be useful for you.
