Files missing when generating parent project

We recently upgraded to the latest version of RH. Now, when generating my parent.rhpj file, I am missing several files in the generated folder resulting in the left nav of my project not having the required books and toc. What am I doing incorrectly?

    Following on from Jeff's comment, the other major change that trips people is all files that you want to be in the output must be in the table of contents (or linked to from a topic in the table of contents). If you want some files in the output, but not in the table of contents, you add them to the toc, then tick the "Hide in output" checkbox in the toc entry properties so they won't appear in the TOC.

     

    So double-check that the missing files are in the TOC (it sounds like they should be, but as I said, this trips up many people when upgrading).
