Masking with stereoscopic 360 footage?

I have a little experience working with stereoscopic editing, albeit in Final Cut with (the now unsupported) dashwood. I'm new to VR, though I think this problem relates particularly to the stereoscopic aspect of the project.

I'll need to be doing a fair bit of masking in this project, for some shots where we are combining bodies shot in a blacked out studio, potentially removing tripod, etc.

The footage is over/under.

I'm not sure how to approach masking the over and under images so that the masks "line up" on the stereoscopic output. Premiere doesn't appear to have any native support for this.

Any ideas?
