Adobe Bridge is free and can batch rename files. Bridge will show you all of the files on your computer: PDFs, Microsoft files, everything. When you batch rename, there is a preview at the bottom. Check to see it is set up as you expect. I've never tried 3 million at once and don't know the limit, but you could do it it batches.

For processing such a quantity of files you would need to use a much more robust tool than Acrobat, which actually can't rename files at all automatically...
