I recently ran CCleaner and now Acrobat will not run. I get a prompt saying that it failed to load in protected mode and gives me three options:
If I choose to run it in unprotected mode I get a fatal error that says Acrobat failed to load its Core DLL. I have tried uninstalling and reinstalling, using the repair tool in the install package and running TDSSKiller. I have had no luck and still cannot use Acrobat.
Any help would be greatly appreciated.

As per the description above, you are not able to use the Adobe Reader as getting the error Acrobat failed to load it's Core DLL, Is that correct?
Please try resetting the Adobe Reader preferences, to reset the preferences refer to How to reset Acrobat Preference settings to default. Reboot the machine and see if this brings any difference.
If the issue persists, please use Acrobat cleaner tool to remove Adobe Reader Download Adobe Reader and Acrobat Cleaner Tool - Adobe Labs
Reboot the machine and install Adobe Reader from Adobe - Adobe Acrobat Reader DC Distribution

I tried both of those methods and neither worked. The first dialog that
shows when I attempt to open reader is "Adobe Acrobat Reader cannot open in
Protected Mode due to an incompatibility with your system configuration.
Would you like to open Adobe Acrobat Reader DC with Protected Mode
disabled?"
Then when I tell it to open with protected mode disabled I receive the
Fatal Error "Acrobat failed to load it's Core DLL."

I'm having the exact same problem. Can't run Acrobat at all.

I found a solution to my issue. When I ran CCleaner I backed up my
registry. So I just ran that backup file and it allowed me to use Acrobat
again, basically restoring my registry to what it was prior to CCleaner.

I am having this same problem. In fact, Acrobat was working fine and then after closing one PDF file and attempting to open another, I got the message "Acrobat failed to load its Core DLL". This has happened on two different machines so far. I tried the solutions presented--or at least the ones I could actually do (can't do anything that requires going into "Preferences", "Help", or anything else since the program will not open)--but nothing works. I need a solution.
