I have several comments on a very big document, highlights and pencil. Sometimes, when I scroll up, the comments pop-ups will start popping up, all of them, slowing down the whole machine because there is many many comments. The "ensure that pop-ups are visible as the document is scrolled" box is unchecked. I can temporarily solve the problem by checking the box, restarting, unchecking it and restarting again (after that the document will be "clean" with comments showing properly and no pop-ups). As I said this is only temporary though, and the same issue will occur again.
I tried repairing the installation, but it didn't work.
I'm running the latest available software version.
Obviously this behaviour is very annoying and time consuming for the user.
Has anyone ever experienced this?

Hope you are doing well and sorry for the trouble. As described, the comments in the PDF pop up on scrolling and unchecking the box 'ensure that pop-ups are visible as the document is scrolled' in the preferences only fix it for some time.
Is this a behavior with particular PDF file or with all the PDFs? Please try with a different PDF file and check.
As you have the latest version of the application and tried to repair the installation, please try to reboot the computer once a

Please try changing the comment preferences. In the Acrobat, go to Menu > Preferences > Commenting. See if that helps.
If not, share the screen recording of the issue occurring at your end, along with the Acrobat and OS versions.

Also, please try to reset the preferences to default as described in the help page: https://community.adobe.com/t5/acrobat/how-to-reset-acrobat-preference-settings-to-default/td-p/4792... and see if that works.
If it still doesn't work, please try to create a new test user profile with full admin rights in Windows and try using the application there and check.

This behaviour only occurred with one document, I believe because it was long and there were plenty comments.
Thanks for the useful troubleshooting steps you described. Luckily, the problem just stopped occurring the day after I posted this, for some reason unknown to me (i.e. without resetting to default preferences or creating a new windows user).
For now, then, problem solved.

I had the same problem. With the Comments Pane open, the popup notes disappear when scrolling pages and also don't print. When I close the Comment Pane, the popups remain even when scrolling and also print.
