I have a project that was originally created as a regular project. Recently we decided to start utilizing Team Project, so I imported the project into a newly created Team Project. All seemed fine.
I eventually opened a different regular project to work on something else, then when I came back to open my new Team Project, I get an error saying "After Effects Warning: Could not create essential graphic parameter because it refers to a non-existant layer." I had to click ok for every parameter it couldn't find. Problem is...the layers it's referring to do exist and on top of that, some of my other parameters opened just fine. The parameters that disappeared were text sources and some dropdowns that were nested in groups. The groups remained, but were now empty.
I went in and re-created all the Essential Graphic parameters that disappeared, let the Team Project sync, then opened it again with the same issue. All parameters I had just re-created have disappeared, leaving only the groups.

Cropped screenshots along with no workflow description make it difficult to diagnose the problem. I think it might have something to do with nested comps or comps referred to by just expressions. Start by checking the flow chart for the comp used as the master.
If you cannot figure it out we need a lot more info and screenshots that show us what you are doing to the layers. Please embed them using the toolbar. It's a real pain to look at uploaded files. That drag and drop panel needs to go.

Looks like you're probably correct. All of the parameters that disappeared are from comps nested in the main control comp.
