Showing Only Painted Areas When Using Clone Stamp Tool, Paint on Transparent not working

Hello everyone,

 

I'm currently working on painting out tracking markers. Ideally I'd like to separate the painted strokes from the footage below so I can apply the tracking of the video layer to the painted out areas. I've painted a few of them out, but when I click "Paint on Transparent," my cloned brush strokes simply disappear. I was painting them with the RGBA channel selected as others have suggested on previous posts. Is there a way to make these already painted strokes exist on a transparent background?

 

If I have to do it over again I certainly can. If I do, what is the best way to do this that ensures that the "Paint on Transparent" option will work as expected?

The Paint on transparent option, it will deactivate the layer source so the paint stroke cannot have a clone reference. What I do is to duplicate the cloned layer without effects and use it as the Clone Source, this way you can activate the Paint on transparent option and maintain your clone strokes.
