Can I use FTP to replace images in my site without breaking anything?

I replaced two image files on my website through FTP, and now a flash banner on my page is broken. Does that have anything to do with how I replaced the images?

Sorry, that was vague.

I opened up the site with Coda and replaced two images - logo.png and one other similarly named image with files that have the same filename and dimensions. The part that's broken is a javascript slider (originally thought it was flash, that was incorrect) and the javascript console is showing that the jQuery libraries included are now returning an error (Failed to load resource: Server responded with a status of 500 (URL Module Rewrite Error)).

So I guess the question is can I edit individual files without messing up some sort of server setting? Is this error a coincidence, or could it be related to uploading new files to the server?

javascript is case sensitive.  Might that be relevent?
