How can I ensure that the pattern I created in the top middle of the artboard is positioned exactly the same way when I fill a rectangle with the pattern?

A pattern is always applied starting from the 0/0 X/Y point of the ruler coordinates.

    When I filled the pattern, it didn't start from 0/0 X/Y point of the ruler coordinates.

    The pattern maker location is in the center and independend from the location of the pattern parts when the pattern is created.

    A pattern is always applied from the 0/0 ruler point. If you want to move an object together with the pattern, select the Transform Both option.

    This does not directly help you but I wanted to be sure you knew of this option. The menu within the Transform panel allows you to control how a transform affects the Object and/or the Pattern.
