I've actually has this problem with previous versions of Illustrator but figured out workarounds but this is annoying:
I am scaling a logo. When I scale it below say 10% the points no longer align. For instance, the letter R has the negative space. The left edge of the negative space no longer aligns with the vertical bar below; it has shifted up and to the right. I've also had that problem when I created outlines with text and then scaled it down.
In the forums I read it may have to do with the "Pixel Grid." I eventually found a reference to the "Pixel Grid" in the "Document Setup" menu but that was already turned off.
Does anyone know how to fix this?

Align to pixelgrid can be turned off in 2 places.
Select your artwork and check the Transform panel.
Make sure you don't turn the option on in the New Document dialog (the Web Profile has it turned on).

The setting you want is in the Transform pallet. It's called Align to Pixel Grid.
Select all objects on the page before unchecking the box. Also uncheck Align New Objects to Pixel Grid in the pallet menu.

THAT'S IT!!!
I didn't realize there was a Transform palette, I thought the window people were referring to was if you "option/click" using the scale tool and you get that other palette.

Update to CC 2017, Align to Pixel grid is much better implemented.
